Gut microbiome and the vagus nerve: the biochemistry of your second brain

The gut and brain do not just communicate through hormones — they are connected by a powerful two-way neural highway, the vagus nerve. Short-chain fatty acids (SCFAs) made by the microbiome are the chemical language of that conversation, regulating satiety, mood and systemic glucose control.

SCFAs — the language of the microbiome

When your gut bacteria ferment dietary fiber they produce short-chain fatty acids: butyrate, propionate and acetate. These are not metabolic leftovers — they are signalling molecules that bind the FFAR2/FFAR3 receptors on enteroendocrine cells and send messages to the brain via vagal afferent fibers (Koh et al., Cell 2016).

  • Butyrate — feeds colonocytes, strengthens the gut barrier (tight junctions), lowers inflammation via HDAC inhibition
  • Propionate — suppresses hepatic de novo gluconeogenesis, stabilizes blood sugar, stimulates satiety hormones (GLP-1, PYY)
  • Acetate — enters the systemic circulation, affects appetite in the hypothalamus and supports peripheral metabolism

The vagus as a fast lane to the brain

About 80% of vagal fibers are afferent — they send signals from the gut upwards, not the other way around. SCFAs, gut hormones (GLP-1, PYY, CCK) and even microbial metabolites (e.g. indole-3-propionate) modulate vagal tone and through it systemic inflammation, the satiety response and parasympathetic recovery (Bonaz et al., Front Neurosci 2018).

The wide-ranging review by Cryan and colleagues (Physiol Rev 2019) maps the mechanisms of the gut-brain axis: beyond the neural route, microbial neurotransmitters (GABA, serotonin precursors), immunological signals and blood-brain-barrier-crossing metabolites all play a role. The gut documentably affects anxiety, mood and cognitive regulation.

What weakens this axis

  • Excess refined carbs and stabilizers (CMC, polysorbate-80 emulsifiers — Chassaing et al., Nature 2015)
  • Chronic psychological stress and sleep debt
  • Unnecessary antibiotic use (microbiome effects last months to years)
  • Too little dietary fiber: < 25 g/day (Sonnenburg & Sonnenburg, Cell Metab 2014)
  • Chronic alcohol consumption — damages the gut barrier

Practical microbiome & vagus protocol

  • 30+ different plant foods per week (American Gut Project — McDonald et al., mSystems 2018 — this is the strongest predictor of diversity)
  • Fermented foods daily (kefir, sauerkraut, kimchi, kombucha) — Wastyk et al., Cell 2021 showed reduced inflammatory markers in a 10-week trial
  • Polyphenols: berries, olive oil, green tea, dark chocolate ≥ 85%
  • Slow resonant breathing 5 min in the morning (raises vagal tone)
  • Contrast shower or cold-water face immersion (mammalian dive reflex, parasympathetic activation)
  • Regular moderate exercise — raises microbiome diversity (Allen et al., MSSE 2018)

Probiotics — benefits and limits

Targeted probiotic strains (e.g. Lactobacillus rhamnosus GG, Saccharomyces boulardii for antibiotic-associated diarrhoea) have evidence-based benefit. But the general assumption that 'more CFU is better' is wrong — Suez et al. (Cell 2018) showed that probiotics after antibiotics can actually slow microbiome recovery. Use them purposefully, not continuously.

Clinical note

Behind gut-brain axis symptoms — dyspepsia, irritable bowel syndrome, chronic anxiety with digestive issues — can lie both nutritional and nervous-system factors. A specialist consultation with targeted tests (faecal calprotectin for inflammation, SIBO breath test for bacterial overgrowth, colonoscopy if needed) helps assemble the full picture.

Fiber and short-chain fatty acids (SCFA) — the gut's fuel

Colonic bacteria ferment soluble fiber (oats, beans, apple, onion, garlic, asparagus) into short-chain fatty acids — mainly butyrate, which feeds colonocytes, strengthens the gut barrier and lowers systemic inflammation (Koh et al., Cell 2016). Target: 30–40 g fiber per day, at least 10 g of it fermentable. Most adults get 12–18 g.

  • Oatmeal 40 g + berries in the morning — ~7 g fiber
  • Legumes (chickpeas, lentils) 100 g per day — ~8 g fiber + resistant starch
  • A handful of nuts and seeds (chia, flax) — ~5 g fiber and polyphenols
  • Onion, garlic, leek daily — prebiotics
  • Fermented foods (sauerkraut, kefir, kimchi) 1–2 servings per day

Practical ways to strengthen vagal tone

High vagal (parasympathetic) tone is linked to lower inflammation, better digestion and mental stability. Bonaz et al. (Front Neurosci 2018) describes the vagus in the brain-gut axis. Methods with human-study support:

  • Slow breathing at 5–6 breaths per minute, 10 min per day (Lehrer, Front Psychol 2014)
  • Cold shower 30–60 s in the morning — activates parasympathetic branch
  • Singing, humming, gargling — direct mechanical stimulation
  • Regular yoga and meditation for 8 weeks — raise HRV
  • Medical devices (Pulsetto, Nurosym) — non-invasive auricular VNS

When it is SIBO or IBS rather than 'just stress'

If bloating appears 30–90 min after every meal, diarrhoea or constipation lasts > 3 months, or your list of food intolerances keeps expanding — you need a hydrogen breath test (SIBO), faecal calprotectin (to rule out IBD) and a gastroenterology consultation.
